I'm playing an assassin and plan to side with Bodhi (to get Valen).

Question is:
Can I still get the thief stronghold?
Do I have to do that before I join up with bodhi, or can I do it afterwards too?

No you cannot (it wouldn't make sense). That means also that you cannot get Edwin if you side with Bodhi before doing the Thief's Stronghold. Poor Edwin locked up for life in Maevar's Guildhouse. :(

You must do it before you join Bodhi.  I'd also recommend killing Renal Bloodscalp before you join Bodhi, as if you don't you'll never get to loot his body and he has some things you'll want.

Ok, so if I understand correctly, I can:

1. Do the quest, pick up Edwin and eventually kill Mae'var

2. Join up with Bodhi

3. Kill Renal Bloodscalp

Or do you mean I should kill Renal before joining with bodhi?

You must kill Renal before joining with Bodhi if you want to kill him at all.  After you join Bodhi, Renal will disappear and you will never see him again.
