Find Unused Files works by searching known resources for references to the selected file types. Most BMPs aren't referenced by other files (including the "giant" NPC portraits), so it's working as expected.

You won't want to use it as a definitive list of files that are actually unused; only as a hint about which files aren't referenced in any of the known resources. In particular, it will miss files the engine automatically knows to look for (in this case, all the area reference maps, the palettes, and just about every BMP), and IIRC, it also doesn't handle correctly resources referenced from dialogue trigger and action lists.

This is also the case with Find Unused Strings.

I think this feature has some errors. When searching for unused BMPs in BG:TotSC, it reported 1076 out of 1128 as being unused. Most of the unused files are the three different types of area maps, but there are also NPC portraits which are referenced in their CRE files.
