I'm not sure if it's abug from a mod or from the game or something, but whenever I complete a quest to gain a stronghold, all the chests are emptied. I've lost numerous items this way, I even redid the entire Bard quest because I put some items in a chest and then watched in horror as I opened up the chest to find it empty.

Isn't it possible to have the chests keep their contents after gaining the stronghold.

Mods have nothing to do with this - it happens in the original game too. I believe the way the game handles a stronghold is by replacing the area with something entirely new. So, don't put stuff in chests if you know the area is going to change.

I know that now, but it's just infuriating the fact that you have to empty out your entire inventory before completing a stonghold quest so that you can take all the good stuff from the chests.

Althernai is right - when you gain your stronghold, after fad-out, fade-in you're in a completely different area.
This happens with Nalia's castle, the theatre, Merella's hut, and the thieves' guild. The other strongholds (notably, also the Planar Sphere) stay the same.
