BGII:EE uses the same files as BGII, so no issues of that particular sort there -- that's only the case for BG:EE when trying to port TuTu/BGT mods. :)
What of the BG1EE items ? ... leading to facts like new items becoming psuedo-vanilla ... where items like the banded mail added by AoE as 'band0X.itm' ... x being 1,2, or 4 can cause the items to be lost/overwritten by mod items of totally different variaty. :P

Well, the topics says it all. And well... from the BGEE topic:

It's not *quite* as simple as them just being compatible, each mod will probably also need to be updated to account for changed filenames etc. :) But rest assured, I'm sure people will be on it ASAP!
Yeah, renaming the files will be one of the needed things in the update. I would say that the items need either the users prefix that from whom ever does it, or the 'J#' -prefix Ghreyfain has used to use.
